Today I installed the Captain Sim B-52, using my usual method of installing into FSX and transferring all the files and dll entry's manually. The first time I tried to fly the aircraft it loaded ok, looked really good and then the sim CTD.

When I tried to re load the P3D I've been getting a message saying that aircraft files could not be found (my default flight is still the F-22 flight), it then goes on to tell me to re install the program. I've run a repair, but that hasn't helped, so I've now had to uninstall the program.

So DO NOT install the Captain Sim B-52 into P3D.

There's no need to re-install. The CS B52 writes some data to the default flight, which means P3d can't read it, but it's easily fixed.
Go "Documents/Prepar3Dv2 Files" & locate the default.fxml file and load it into notepad. Look down near the end of the file & you'll find a section that's obviously been added by CS. Simply delete that bit and save the file and P3d should now load.
