Select a vehicle or a ship within the facility area using the TAC and request the wingmen to hit the selected target.
 
The thing I am worried about with doing that is, if the ai decides to use machine guns instead of bombs and gets in too close to the flak.

Also you can't see vehicles from that high up so wont work, to hand the target off.

It doesn't really matter if you can physically see the vehicles or not, he's just suggesting you moving the target selector to something that is close within the structure you want them to bomb, a vehicle being a common thing placed within facilities. Unless I am misunderstanding you.

Your third point unfortunately falls flat because it is simply one of CFS3's limitations. Target reticles are placed in the center of the "entity" I guess you would call it, which isn't necessarily where the main portion of the structure is located.
 
In campaign missions the bombers fly at their default altitude - for some bombers that is quite high and the bombing is inaccurate. After dropping out of warp with the mission target spawned and the purple TAC in play, I take my wing of bombers to a lower altitude where the hits are more consistent. Because flak is pretty haphazard in CFS3/ETO, 10,000ft is reasonably safe and much more accurate than say 15,000ft.
