cfs2_Allied_and_japanese_pilots by Mauro Giacomazzi . Tried installing this add-on. What I get is a pilot sticking out under the plane. How can I make it so that the original pilot is replaced with this add-on?
 
Stock aircraft have there pilots as apart of the model. You have to make the pilots invisable by using alpha layers on the ja_pilot_1.bmp, ja_pilot_2.bmp or US_pilot_1.bmp us_pilot_1.bmp. Place the ja_pilot_1.bmp, ja_pilot_2.bmp or US_pilot_1.bmp us_pilot_1.bmp into the aircraft's texture folder.

DP based pilot sticking out sound like bad mounting points for it in the DP. You will need to move the mount.
 
Precisely regarding the pilot hanging out the bottom. The hardpoint location that the pilot is attached with is set too low. Go to the dp and find the mount (hardpoint number) associated with the pilot. then go up further in the dp lines and find the hardpoints section. Identify the hardpoint number it will show 3 values, something like -3,0,-4. The first value is fore and aft position, the second number is side to side, and the third number is up and down. Adjust the third value upward until the pilot sits where you want him to. It's basically trial and error. Hint 0,0,0 normally is the exact center of the the airframe - but not always. I usually start there so I know which direction I need to adjust towards.
