Would anyone be able to give a step by step explanation of how to replace the stock carriers, battleships, etc with new downloaded ones? thanks.

Leave 'em alone...
Designers use different names for their work, so if you want to replace a stock ship in a mission go into MB, call the mission up and swop over the stock for the new one.
The other way is to hand edit the mission in Notepad or Word.
