I think the biggest reason would be the inconsistent use of quality primers or lack there of in the late war productions. The other may have been older models that were originally the light grey green having low quality field applied greens over the lacquer finishes.
 
I wish this Zero was still available for purchase. Seems the transition from Shockwave to A2A has left out this beautiful Japanese aircraft.

Do I recall that they just used any paint they had ,and it was cheap and incorectly applied so it always chipped off?
