I flew a 55-minute mission in my campaign, attacking ground units on the front. When I got back to base I was given only 13 minutes. A bug I thought. Then I remembered I'd briefly touched my wheels on the ground during one of the runs, which was about 13 minutes into the mission (flew from Flez, very close to the front). I reckon that's what did it, soon as one's wheels touch the ground the mission time-counter stops running.
