After playing CFS2 for 26 years, the one aspect that I have not really paid attention to are the ships. I have a collection of ones that are required by the various scenery packages, but when it comes to replacing/upgrading the stock collection...I'm stumped. Does any one have any good recommendations or thoughts?

To upgrade the stock ships you could use Pen32Win's .dp upgrades

Most (the more important or capital ships) of the stock ships have better models available now. By using the exact names of the stock ships on the replacement model .cfg file and the ship folder itself, you can replace the stock ship entirely. It's still a good idea to use Pen32Win's .dp files with the replacement models.
