I'm am more paranoid about losing scenery and airplanes than config settings, but ...
in the fsx.cfg I keep all my addon in aircraft in (see 6)

Creating SimObjectPaths.6=aircraft will allow FS9 installers to put aircraft in (I don't use it for this - FSX only in FSX for me) to show, I put FSX addons only there).
I have another drive where I keep my FSX backup (E
. What goes into c: I copy into E: if I like it.
Monkeying about, I see a framerate increase if I change some airplanes &/or scenery to my backup FSX folder.
If you change all to the backup you get about the same results as you had. I change some of the larger basic scenery config entries to point to my backup and get faster load times. Worth exploring, you'll have to experiment what's best for you and your setup.
