In Aircraft.cfg there are two atc_id's.
Which one is correct?

Whichever one matches the ID used on the repaint.

5991 should be the callsign. The other seems to be an internal registration number or serial.

Usually the longer one is used for ID, the shorter would be used for flight ID.
