Some people swear by payware defrag programs that will also sort files in name order. This is supposed to help with photoscenery especially, by making contiguous places (in the sim) contiguous on the hard disk as well.

If you're still reading, a well-regarded freeware program called JkDefrag can be made to do the same thing. I use the GUI version here:

Beware: the name sort takes a LONG time. I set it to work on about 50 gb of photoscenery last night and it took well over 12 hours.
There's a new version of JkDefrag, called MyDefrag, but no GUI yet, so I'm using the older version. If you're going to do this, be prepared to do study. Hint: if you just want to work on a folder (like your FSX folder) go to the Advanced tab and put the folder path followed by /* in quotation marks. For example:
"C:\Program Files\Microsoft Games\Microsoft Flight Simulator X\*"
That will take care of everything in your FSX folder, including subfolders. To do the name-order sort, go back to the General tab and select "Analyze and sort files by name." Looking at it again, I wonder if it also defragments them? Oh well, I did that first, before the sort.
This stuff is super-boring, but if you want it, it's there and it's free.
