Much as in FS9.
You need to program in tracks or flights, which take into account all airports being used (airport A, airport B, etc.), the track itself (from A to B, time, alt, speed, etc.), and the precise plane making the transit.
For FS9, I used FS Traffic Tools; for FSX, I've not yet gotten around to creating custom traffic, but tools I believe TTools also works in FSX - it needs an FSX converter tool. Dedicated FSX AI Traffic programmes include
AI Flight planner
AIFPC (converter from FS9 TTools format to FSX)
Again, if you've done this in FS9, it looks pretty similar in FSX. Sorry, can't help more than that - have been reading up on how to do it, just haven't had the time to convert over my fs9 stuff, or create new FSX traffic.

whilst doing a google search for ttools it seems like if you use it and convert what you make it removes all your other traffic .. which isnt what i want really
When I set up the AI flights for my Hobbs AAF base I used this tool:

The user interface takes a bit of getting used to as there are a lot of options/fields but once you get a grasp of how to use it then it is quite easy and seems to do what it says on the box. ;-)
It will also import/manipulate TT files too.

If you've got the deluxe version, i.e. with the SDK, it's got the basic tools you need to create additional BGL files with AI flights in.
You basically set up some .txt files with the airports, aircraft and routing you're going to use, run the utility and then pop the resulting BGL into the Scenery/World/Scenery folder. The routing is just which aircraft go to which airports, the actual flight planning is handled by FS itself.

AI Flight Planner, as Tako_Kichi suggests, is definitely the way to go.
TTools creates FS8 (not even FS9) traffic and while, yes, FS8 format traffic will appear in FSX, it kills all the FSX native traffic to do so. The forum I moderate hosts the support forum for one of the (if not the) biggest commercial FSX-native AI packages and with very, very, few exceptions, the "It doesn't work!" posts come down to someone having installed a MAIW, ProjectAI, WOAI, etc. FS8 format AI file.
AI Flight Planner uses a GUI, which means you don't have to write the text files yourself, just fill in the labelled boxes, and it can output in both FS9 and FSX format... although I haven't tried to the FS9 format to know whether it is true FS9 format, or actually TTools FS8 format. I'm told by those that know these things that there are actually significant differences.
I have shedloads of saved traffic files created by AIFP if you want a look at some examples and it doesn't cost a penny. Give me a shout and I'll send some over.

I almost exclusively use the FSX SDK for generating my AI traffic files. If I have to do something tricky that the SDK won't allow, I use TrafficTools. I have AI Flight Planner but use it only for converting a TrafficTools generated bgl to a FSX compatible bgl.
As you can see there are many different paths one can take to get to the destination (AI destination in this case
